Meskipun demikian, konsensus tersebut masih meninggalkan residu permasalahan yaitu masih adanya keinginan sebagian anak bangsa untuk mengganti ideologi Pancasila dengan ideologi lain (komunis, kapitalis, khilafah). Ada pula yang ingin membentuk federasi dan beberapa wilayah ingin memisahkan diri. Selain itu, belum adanya pengaturan hubungan pusat dan daerah yang setepat-tepatnya akan berakibat sering terjadi konflik kepentingan antara daerah dengan pusat, sebab masih ada kelompok anak bangsa merasa mayoritas yang paling berjasa mewujudkan kemerdekaan daripada yang minoritas. Perlu diingat bahwa pusat kekuatan strategi bangsa Indonesia terletak di dalam nilai-nilai Pancasila sebagai ideologi bangsa dan negara kesatuan Repbulik Indonesia
